I had an interesting issue come up yesterday that seems to have stumped Tech Support. I rendered a project to Media Encoder since AE CC does not support MP4 compression anymore. The output screen for AME and the render did not show 3d. I had lights in scene that did not display items correctly and the extruded shapes were flat planes with no 3D. I rendered it in AE Render Queue and it worked fine. Have you ever encountered this before and is there a fix.
