Exporting Sequence in Media Encoder Gives Media Offline Screen

I recently updated to the latest releases of Premiere Pro CC (2015.3) and Media Encoder (2015.3) and since the update I've been having issues exporting footage in Media Encoder. The issue I'm having is that whenever I try to export a sequence via AME it gives the offline screen, on the same clips, in the preview window, even though they show up correctly inside of the preview window in Pr. The really weird thing is that when I export straight from the "Export Media" menu in Premiere itself, with the same export settings, everything is fine.

 

These project files are a templates for videos that I make on a weekly basis for work, and they were working perfectly fine pre-update.

 

I've tried the following steps, but had no joy in solving this issue:

 

  • Created a New Sequence with only the affected clips.
  • Created a New Project with only the affected clips.
  • Moved the clips location on my disk drive and located them in PR.
  • Copied all the project files and clips to my laptop and used the pre-updated version of PR and AME, these export just fine.

 

It seems from my testing that it's an issue with AME not recognising some .mp4 files as that is the only common thing between the clips affected, but it doesn't happen with all h.264 .mp4 files.
